About the Course

The event is organized by the Light Microscopy Core Facility at the Institute of Molecular Genetics of the Czech Academy of Sciences (IMG), Prague, Czech Republic.

The meeting brings together scanR users and researchers interested in advanced image analysis and AI-assisted workflows.

Event Summary

This three-day event combines a user meeting with intensive practical training focused on advanced image analysis in the scanR platform.

The first day is dedicated to scientific exchange among scanR users, including presentations of research projects, user experiences and discussions with application specialists. The following two days provide advanced hands-on training focused on AI-assisted analysis and custom AI model development.

The practical sessions are supported by EVIDENT application specialists and emphasize direct work with software and real datasets.

Topics covered include:

  • User Meeting & Scientific Exchange
  • AI-Assisted Analysis in scanR
  • TruAI workflow and model philosophy
  • AI-based segmentation
  • Processing of user datasets
  • Training Custom AI Models
  • Annotation strategy and model validation
  • cellSens AI model training
  • Integration of AI models into scanR analysis

Course Structure and Practical Training

Short lectures introduce the theoretical background of AI-based image analysis and machine learning workflows.

Most of the time is dedicated to practical sessions in small groups, allowing participants to work directly with scanR software and their own datasets under the guidance of experienced application specialists.

During the hands-on sessions, participants will:

  • Learn the complete scanR analysis workflow
  • Understand AI-assisted segmentation strategies
  • Process and analyze their own image datasets
  • Train custom AI models
  • Validate trained models and optimize performance
  • Integrate AI models into routine scanR analysis

The goal of the course is not only to demonstrate available tools, but to help participants understand when and how AI-based approaches can be applied effectively in biological image analysis.

Preparation and Pre-Course Materials

Participants will receive detailed instructions before the event.

Preparatory materials introducing scanR AI workflows and custom model training will be distributed in advance, allowing the on-site sessions to focus primarily on practical work and discussion.

Scientific Exchange and Networking

Scientific discussion and networking are an integral part of the course design.

Day 1User Meeting & Scientific Exchange
The first afternoon is devoted to user presentations and exchange of practical experience with scanR applications. Participants and application specialists are invited to introduce themselves through short presentations and discuss their research projects and analytical challenges.
Day 2Grill Garden Get-Together
An informal evening gathering designed to promote networking and scientific discussion in a relaxed atmosphere.
Day 3Final Discussion
The event concludes with an open discussion focused on future developments of the scanR platform and practical implementation of AI tools in biological research.

Looking forward to seeing you in Prague!
